Beginner's question. How does the (programming) serial port work on Atom Pro 24? I want to write simple program to take ASCII input on serial port, strip non-numeric characters, convert it to Track 2 magstripe format and send it out as synchronous CLOCK / DATA on any available two pins. Here is my question: When I screw up - will I be able to use the programming board to fix it? Or will the Atom expect the ASCII input and ignore the programming port making the $50 Atom unusable?

You don't have to worry about that. It's not possible for you to damage or replace the bootloader on your AtomPro processor. The bootloader always runs first. If it isn't told to go into bootmode it will continue on to the user program.
